Security Updates

Question -
We have modules that were modified by WHMCS (PlanetAuthorize for example). As well as our templates. With this security update, isn't there a list of files that are the only ones that need to be updated rather than overwrite everything and lose our custom routines?

Also - we are on 5.0.3 and don't see that specific version in the list.
